The 'saveplace' package, which is part of Emacs, bookmarks every file you open automatically. Options->Save Place In File Between Sessions (This can also be done with M-x customize or Emacs Lisp, but this is the easy way). The app bundles are probably big because they include all of the Emacs Lisp files and helper programs that in the command-line version are probably distributed over several directories.
