This idea is from the Kinkless Desktop. Set up a single folder on your desktop. Specify all downloads of files to that folder. Use Hazel to add a color code for status (none for files that have been opened, since that would be files you have annotated, presumably, after annotation they would be moved to the desired storage location for future access; green for new unannotated files; red for older unannotated files, rules set according to your workflow.)
